Chemical probes mark cellular compartments which have distinct interior environments and membrane compositions. 

For examples of the former, rhodamine ester and cyanine mitotrackers label mitochondria based on their negative membrane potential and rosamine mitotrackers have a photosensitizing effect.

Lysotracker probes are weakly basic fluoresceins that get trapped in the acidic lumen of late endo/lysosomes.
